Video Splitter / Runtime Error when cutting mkv

Dear all,
Since yesterday, I'm a proud user of Video Splitter and I'm pretty happy with it as it gives me all options I was looking for. One of the most used actions I do is to cut commercials out of self-recorded TV clips.
My workflow is:
1. Record with Windows 7 Media Center
2. Convert to MKV using Handbrake
3. Use Video Splitter to trim and cut
This usually works fine, but with some files, I get an error when I want to save the cut file - even though Video Spliiter didn't complain during the cut process. The source file also plays fine in VLC so it shouldn't be currupted. However, when I want to save the edited file, I frist get
"Runtime Error!
Program:...SolveigMM Video Splitter\SMMVSplitter.exe
This application has requested the Runtime to terminate in an unusal way. Please contact the application's support team for more information."
Then I get
"Ungültiges Hookhandle"
as I'm using the German version. It might read something like "Invalid Hook Handle" in English.
Any ideas?
